There is a technique called "CPU quota" that was being used for ages on servers. Major server OSes have built in support, but Windows does not. There is also a freeware program ThreadMaster doing this. The only issue with ThreadMaster is that it lacks GUI, otherways it is more mature and has more configuration options.

Other similar tools do not impose CPU quota on applications, they are decreasing process priority of the processes that utilize more CPU time. I think this is less effective way.
